What your web hosting company should provide you with is the service that you need to manage these things.  For example, when the upgrade is needed, the company should work with you to determine the best time for your website to be shut down.  It should be something that you both discuss, not something that just happens when you have a ton of visitors online.  Your company website is going to need to keep up with you and the web hosting company needs to stay at this level as well or they are worthless to you.  When you need them to work with you, you need them to provide you with the estimated downtime and just when it will happen.  In other words, you need good communications.
